Linux has a brilliant update system. The updates that are offered are first tested before being released. ALL updates should be installed. The only exception would be the kernel updates.
In order to guard against something going wrong, make yourself familiar with Timeshift

Flatpak updates are done automatically by the flatpak updater service that runs 10 minutes after every boot.
